Thresholds for Index Fragmentation and Index Size can both be configured on an individual basis. This can be done either at the SQL instance level, or tweaked on an individual database by databases basis. If you don't care to be alerted regarding a specific metric in any AppInsight application, you can remove the warning/critical threshold entirely (leave it blank/null) and it will never go into a warning or critical state. As such, you will never be alerted about that metric in the future. Other components allow you to optionally disable the component entirely, such as in the case of the Top Indexes you referenced above.
