We have had this happen to us as well. We had to restore the config from backup to get resolved. Sounds like that hasn't worked for you. Unfortunately, it seems like FTP Voyager development has stagnated a bit since the SW acquisition. Here's hoping they release a new version soon, especially since the time change bug still exists.
